My wife and I have different Alexa accounts as we each have Echo Auto in our cars. Can we set up our individual apps on our phones to work with our own Alexa accounts? This would enable each of us to arm and disarm from our Echo Auto.

If you have your wife set up as a shared user on the Ring side of things, and she has her Echo Auto set up with the same email address, then the devices should be linked and show up under Devices in her Amazon Alexa app. Otherwise, you could have your wife logged into the same Amazon Alexa account as yourself among all of your Alexa devices.
